You are going the right place, and if you did actually activate the two switches to stop the big Pfhor egg column from moving (you can then use the teleporter across the way to go to the end), then it means something, somewhere, is still alive. As long as you kill everything, and the hatchery is indeed disabled, you'll get teleported when you're in the room where you see the Marathon from. I just tried it myself again. Hope that helps.
