As Djof suggested, if the geometry is only slightly overlapping (as in Arrival) the geometry can be modified to fit. The best way to make this fit depends on how the map is laid out.

If the map is designed to use 5d space (as in 5-D Space) then take one set of geometry and move it either straight up or straight down so that it no longer intersects. This allows the motion sensor to work correctly.

To make the portal seamless you will need to retain enough of the displaced geometry in the original position to hold any lights that would affect the seam, and enough of the original geometry in the displaced position without any intersection of space.
