Although, why use flags at all? ;-)
Maybe have two different "balls" (read:skulls) on the map, and when you have one of them, it goes in your right hand, and you can only use weapons where you have two of them akimbo-style (so you'd have a weapon for the left hand). But, when you grab the other ball, it'd go in your LEFT hand, essentially blocking all weapons from your hands.
For balance reasons, maybe have it kinda like the suggestions made already, where you have to have the enemy ball before you can get the friendly ball.
