The character from Marathon was indeed acting as a security officer. However there is a huge amount of evidence provided by various terminals throughout the game that he is in reality one of the 10 Mjolnir-class military cyborgs smuggled aboard the Marathon. Go to the Story page and check the "facts and puzzling things about... you" section for details.
As for the player being called a Marine: never happens once in the game itself. Gary Simmons claims the practice started on alt.games.marathon, others claim Doom as the source, others say that all shipboard troops are Marines by definition. But officially, the only reference to Marines is in the shape file.
